Make your way through the level until you reach a room with the second time gate in it (the one that closes over time). Clear out the enemies then make your way through the gate. Walk through the hallway until you reach the end. Jump to the ledge on your left to get the Blue Orb Fragment.

Purple Orb Fragment 1: Combat Cave

Purple Orb Fragment 1 Combat Cave
Jump into this cave and take out the enemies inside.

Head back to the room with the timed gate. Follow the main path and look for a white orb on the right. Along the rock face by this orb is a cave you can jump inside. Jump up into the cave and kill all the enemies inside. Doing this will cause the Purple Orb to spawn.

Blue Orb Fragment 2: Complete the Secret Mission

Continue along the main path until you reach a big room with green orbs floating inside. Go into this room and trigger the cutscene. To reach the Secret Mission you need to clear out the room of enemies then go into the time gate on the right side of the room. Once in the hallway, run up until you reach the red dot on the floor. Look up above the entrance and access the Secret Mission. Beat the mission to get the Blue Orb Fragment.
